This Xenium spatial transcriptomics dataset includes over 333,000 cells in total from two WT and two germ-free C57BL/6 mice. Cross-sectional tissue sections were analyzed from the proximal, middle and distal colon. In addition, one sample was prepared as a swiss roll.
